plugman publish includes entire workarea without notice

When I used plugman publish to publish my sqlite plugin, I had some extra items in my workarea (including an extra sqlite amalgamation and Windows Debug folder). I had no idea this would happen until I encountered testing a project with both Windows 8.1 and Windows Phone 8.1 targets. There should be a warning at the very least.
