Remove composite node store-related features from the oak-upgrade

Following features were added to the oak-upgrade so it can be used to prepare the composite node store repository:

• include-index
• fragment-paths
• exclude-fragments

However, since the InitialContentMigrator exists, oak-upgrade doesn't need to be used for this purpose, so the features can be removed.
