Need a more useful flow through ManifoldCF.initializeEnvironment and cleanUpEnvironment

The VM-level environment functions are problematic because the web applications also trigger them, and all of the applications and the agents process must co-exist. A reference-counted approach is therefore better than a start once/end once approach.
