Allow to skip the repository initialization in oak-upgrade

Sometimes oak-upgrade may be used only to copy data from JR2 repository to Oak. In this case it isn't required to run all the repository-initialization code, copying node types, group info, etc. Please add a configuration flag --skip-init that allows to only copy the content passed in --include-paths, without doing any other changes in the destination.
