Clarify the various directories and their usages in SegmentNodeStoreService

In SegmentNodeStoreService there is repository.home, DIRECTORY, getRootDirectory(), getDirectory() and getBaseDirectory() mostly without documentation about their intention. I think we should clarify, document and consolidate them.
