When using tomahawk with reference implementation undefined javascript functions are created on non-tomahawk components

When using tomahawk with reference implementation undefined javascript functions are created on non-tomahawk components. i.e: h:commandLink

The only thing that appeared to work was to swap out RI with myfaces. Extension filter etc had no effect.
